Can a system where large corporations work closely with the government ever be truly fair to small businesses and startups?

No, as long as big corpos and the government have close ties, the small businesses and startups will never have a fair treatment by the government, costing the business more money while gaining nothing from it.

no, small businesses and larger companies have different start-up processes, and wouldn't be fair for either company.
